The windows go transparent when they arnt selected/ the main windows. Is there anyway to turn this feature off? because i have found it to be distracting especially with 2 monitors. Thanks!

By default, there isn't much window transparency in Bodhi, if any.
I suspect you installed a compositor, and need to adjust its settings (or disable it completely).
Last time I tried the moksha comptonmod module used to do things like that by default but it has a config file.

disable and reboot.
Preferences> modules.
Removing Picon fixes it.
If you want to configure it open
/usr/lib/x86_64-linux-gnu/enlightenment/modules/comptonmod/compton.conf
to reinstall AppCenter.
Edited ..
option to disable comptonmod

That config file above only works for the comptonmod module.
If you installed picom directly, it uses ~/.config/picom/picom.conf (in users home folder, dont have to sudo edit system files). Plus if you install picom directly, it doesn't do weird things like that by default; it wouldn't be doing what Rusty described.
So if you didn't install picom directly, don't remove it directly. If you installed comptonmod, remove comptonmod. Removing comptonmod and installing picom directly may resolve this and allow you to keep the benefits of compositing.
